Let's start with Barry's masterpiece, OHMSS. The 2003 expansion is a magnificent upgrade from the original CD, but it isn't complete.
I made the following sound clips from the movie:
- Resignation Medley - Request Granted - Tracy Arrives at Bullfights - Spanish Guitar at Bullfights (totally beaten down by incessant dialogue) - Alpine Christmas Festival - Tracy and Blofeld Recite Poem (but this appears to be from "Over and Out" on CD) - Bond Mourns Tracy (slow version of "We Have All the Time" love theme)
Is that it? If I could have only one more thing on the CD, it would be the Spanish guitar, because you can barely make it out in the film.
I'm not sure, but I think that the music from Bond escaping the mechanical room of the gondola is missing as well. Kind of cuts to him climbing over the wall and that suspense music is skipped. May have the pocket gloves on the cable part, but the earlier part is missing on the 2003 version.

There was a missing roll, I was told, that had sustained water damage. I believe it includes the film version of Escape From Piz Gloria, the other appearance of the action music in the Swiss town chase (Bond attacked in a phone booth)...and I don't know what else. These would have to be taken from the film stem if a 2CD set is ever produced.

This may have been mentioned in this thread before but TWINE is not complete. There is a segment during the "Come In 007, Your Time Is Up" that is missing. It sounds like it mostly consists of the JB theme (and it may possibly be the recording with the electronic drums dialed down?)

I can't remember if Neil explained this one, as he did the end credits cue. It would be interesting to know where it came from. Though it certainly wouldn't be a good listening experience if it's edited how it was in the film.

it sounds to me that they muted the orchestral part of "Come In 007, Your Time Is Up" during this 25seconds. But I don't know
Regarding Thunderball: we know that for the underwater fight (where Bond is disguised as a frogman), "Chateau Flight" was tracked in. Somebody said (I can't remember who, maybe Stephen?) that they had seen versions of the movie where the Bond theme plays and even where the fight is unscored.
That's all fine and well, but it begs the question: did Barry ever actually score that scene? Is there potentially an unreleased, never-heard cue out there for this?

For me, if GoldenEye is released next then I will have the top missing Bond music I have wanted. Tomorrow Never Dies is one of my favs as well. I love seeing David Arnold’s excitement at his score finally being released. It’s a shame he had to sit on it this long.
I hope that if La La Land manages to release TSWLM, Moonraker, AVTAK and LTK one day they include all of the classical and source music even if it was was licensed from other sources or recorded on set. TSWLM should include all of the Egyptian ethnic source music. Moonraker should include all of the Carnival in Rio source music including "Dawn of the Gods" by Renato Verdade and the music when Bond is fighting Chang in Venice (Leoncavallo's "Vesti la giubba"). AVTAK should include all the Vivaldi music from Zorin's party in France. If they can release Octopussy one day I hope they include all of the circus music and if they can do FYEO I hope they include all of the Greek source music even if it was licensed from elsewhere. The music is memorable and integral to these scenes and deserves to be on the CD. I would be willing to pay more money to make sure that all of this music is on there.

So long as it's tucked away in the bonus section at the end! Sticking it in the main sequenced programme is unforgiveable, even if it's by the score's composer - the "That's Real Music" cue plonked halfway through Prometheus' expansion of Basic Instinct results in such a jarring shift in tone that I went straight back to the shorter Varese until the 2-disc came out.

Yes, it's relaxing and enjoyable to listen to. If you listened to in your bath tub or hot tub when you were tired after a hard day of work, you would enjoy it. John Barry, John Glen and Cubby Broccoli intended it to be there. That's why it's there.

I think you're being too hard on the circus music. If you'd been to the circus both in Germany and North America several times in the past as I have, you would enjoy it and it would bring back many fond memories of your travels for you.
A nice Moonraker expansion would bring me out of retirement, for sure, but I would turn handsprings for the film version of The Spy Who Loved Me.
I hope it happens, and I hope they can go back to the first-generation 2-inch reels, like FSM did with King Kong: The Deluxe Edition. That's of the same vintage as TSWLM, just a year older, and it sounds incredible.
