I was listening to music from the Varese Bill Conti album for Costa-Gavras' Betrayed (1988) and comparing it to score excerpts I recorded from the film, I have some questions for the forum.
Several of the Conti tracks on the CD appear to be composed for the film but not used; "The Stalk" and "The Bank Robbery" are two examples. Music actually in the film and not on the CD for these scenes and others totaling 13 minutes have a more menacing and atmospheric sound, some used repeatedly and are critical to the score. These tracks lose the country guitar and opt for moodier synth sound.
Why were these tracks not included on the CD?
Is it safe to assume these tracks were by orchestrator Jack Eskew, also credited with synthesizers on the album, or someone else?
Also, was this music ever available anywhere to make up a more complete recording?

Not a safe assumption at all. The album cues may simply have been Conti's preferred versions, before he was asked to revise them for the versions in the film.
