I certainly like hearing the bonus tracks on the CD’s I have. Sometimes, when making a playlist, I program a few of them into the program if they’re actually part of the main score (source music or music-and effects tracks, though very rarely in the case of the latter) or as an overture or epilogue/exit music.

Well, I'll always listen to them at least once. What's the point in buying a CD and not listening to all of it at least one time? If I really like the alternate or rejected cues, I'll put them on my regular playlist rotation (such as the Superman alternates and Star Trek The Motion Picture). Unless they really strike my fancy, source cues rarely get much notice from me.
So yeah, I do, but whether I keep playing them depends on how I feel about them. But a cue is a cue, and it's not unheard of for me to prefer some bonus cues over some of the main score tracks.

I tend to let a disc play, so yes, although if i'm ripping tracks for my phone i will usually just take the main score, adding alternates only if they're particularly stand-out.
Source tracks, however, are often problematic for me, as they can kill the mood. Recently there was a thread about a top 5 fsm releases and i felt obliged to leave out two of my favorite scores because they both have source cues that have me scrambling for the remote control - the chanting in Beneath the Planet of the Apes, and the military marches on the Tora Tora Tora disc.
It's not a big deal obviously but they are a factor, and i do question whether some source cues are worth it, the inclusion of the hardcore news sting on the Predator 2 DE for example, and it bangs on for over a minute or something. Is there anyone not annoyed by this?

Of course, they're part of the package. And depending on the title, they may be a great way to get a little taste on short notice without committing to the entire score (or dealing with picking favorites out of the main program). I find this particularly helpful with TV scores where I have dozens of playlists but typically just one for series extras. Batman The Animated Series is a great example.
