It is usual that I reorganize soundtracks on my iTunes in chronological order or move source tracks to the end of the program.

But sometimes I also make "custom edits" on some tracks to make them sound more to my liking.
One of these was in Poltergeist on "They're Here" scene.
This music was one of my "most wanted" that was absent from the LP. But even on the complete score I still felt that something was missing - in the movie when Carol Anne aproaches the TV set some voices can be heard and they are not in the music (probably part of the sound effects). Therefore with a sound editor I decided to add voices (mixing 15 seconds from the Final Conflict ending of the final track, slowed to 90%) in that track and now it sounds perfect for me.

Do anybody else do custom edits on some scores that may seem egregious to other film music fans?

I've done my share. Some not so bad, like on "Hannie Caulder" (Ken Thorne) where the closing cue before the end credits sounds like it should be the close to the end credits. The end credits version is more abrupt and shortened a tad, so I lopped them off and switched them out. Now it's perfect.

I have a suite I made (needs improving) for "The Shadow", where the closing statement of the theme on brass sounds like it's missing synth voices that in my mind should be there, so I'm going to go to some score (maybe something by Mark Snow) and lay it over to get just the right ending for me.
