STAR TREK - THE MOTION PICTURE "THE MELD", "FLOATING OFFICE" (close second)
STAR TREK II "THE GENESIS CAVE"
STAR TREK III "GENESIS DESTROYED"
STAR TREK IV Not determined yet
STAR TREK V "LET'S GET OUT OF HERE part 1 & 2", "THE MIND-MELD" (close second, wish the cue was longer)
STAR TREK VI "MAIN TITLE" (nice channeling of Stravinsky and Holst)

Very tough to stick to just one cue per Jerry scored film (I & V), almost can't be done.

Tougher to find favorite cues in the Next Gen movies, not for lack of great music, but mainly because of my general distaste for these films.

Better named: Fantasia on a Theme by Goldsmith.

EDIT: In my half awakeness I miseed the 1 per film part. Yikes.

ST:TMP: End Credits. The "sandwich" style Goldsmith used never worked better than with Ilia's Theme.

ST2:TWOK: Enterprise Attacks Reliant. A short but incredibly triumphant distillation of all the best parts of the score. Honorable mention to "Kirk in Space Shuttle."

ST3:TSFS: Genesis Destroyed. A fantastic mix of the sad and hopeful that builds to a rousing conclusion, with nice quotes from all the major themes. Honorable mention to "A Fighting Chance to Live."

ST4:TVH: Main Titles. It may be a riff on Rosenman's LOTR, but it's a great, bubbly melody that bizarrely hardly gets used in the film proper.

ST5:TFF: Let's Get Out Of Here. A muscular action version of the "friendship theme" with a remarkably heartwarming conclusion.

ST6:TUC: Battle for Peace. Fantastic action track with the conspiracy motif doing literal battle with more hopeful, heroic music.

ST7:G: Overture. A really majestic track showing what McCarthy is capable of when he wasn't constantly ordered to write more ambient muck, plus a nice cut of the Nexus choral music.

ST8:FC: Flight of the Phoenix. Joel Goldsmith really put his dad's theme through its paces in a rousing arrangement. Honorable mention to "Red Alert."

ST9:I: New Sight. Just a really beautiful theme all around. Honorable mention to "The Holodeck."

ST10:N: Final Flight. The score really needed more top-shelf melody and action like this, but I can't fault Goldsmith for that when he was literally dying.

BONUS ROUND!

ST11:ST: Enterprising Young Men. Very propulsive, with a nice mix of the new theme and an epic sweep with some lighter moments courtesy of the Spock theme.

ST12:ID: Klingon Chase. A really dynamite action theme that gives the new Klingon theme a workout for no other reason than that they could.

ST13:B: Thank Your Lucky Star Date. I just really like the variation on the new Trek theme in this one.

Ok, I play... though I usually listen a whole score, not just a cue, but I tried to pick one favorite cue per movie.

Kinda hard to pick one favorite cue from TMP and WOK.

TMP- The Force Field (or The Enterprise)
WOK- Battle In The Mutara Nebula
TSFS- Returning to Vulcan (or Stealing the Enterprise)
TVH- Home Again : End Credits
TFF- A Busy Man
TUC- Assassination
G- Don’t recall the score
FC- First Contact
I- Don’t recall the score
N- Don’t recall the score

Some of these are totally cemented in stone.

Star Trek TMP - The Enterprise (easily my favorite of all the Goldsmith Trek cues)
Star Trek II - Genesis Countdown (never ever fails to cheer me up)
Star Trek III - Genesis Destroyed (this cue was the one I was most eager to get on the FSM release)
Star Trek IV - Home Again / End Credits (Rosenmann redeems himself slightly)
Star Trek V - A Busy Man (this and The Mountain are amazing but A Busy Man edges it out)
Star Trek VI - Sign Off (joyous)
Star Trek Generations - Outgunned (McCarthy's score is a delight but I always love this cue which brought dynamic action scoring back to Berman Trek)
Star Trek First Contact - Flight of the Phoenix (Joel wins top honors here)
Star Trek Insurrection - The Healing Process [Revised] (Picard vs Ru'Afo is amazing)
Star Trek Nemesis - The Scorpion (although the end titles as heard on the original album always make me cry).

TMP - Klingon Battle (Oooo, so catchy and iconic)
TWOK - Epilogue/End Title (Sans Voiceover) (Terrific send off to an excellent movie. Just beautiful.)
TSFS - A Fighting Chance To Live (A slow build up to the sad departure of the original Enterprise)
TVH - Home Again/End Credits (This is one of the rare end credits I will stay through for the whole duration. The music is so positively charged.)
TFF - No Harm (I REALLY like this cue. Those echoing chimes with somber notes of reflection. Goldsmith was the real talent here)
TUC - The Battle For Peace (A race against time, an invisible enemy, exploding hull and a triumphant order to "FIRE!")
G - Soran Kidnaps Geordi ("WE'VE GOTTA GET OUT OF HERE!")
FC - Red Alert (The ultimate "Let's go!" cue)
I - The Drones Attack (Love Goldsmith's electric work on this one. Very fun track.)
N - Let's Go To Work (From bad to good in a reasonable amount of time. Always liked that downer cue on Riker's reaction to the Roman ships joining in)

Aside from TUC and Nemesis, I have no ONE favorite cue from the other original ten prime'verse films. It's absurd to me to even find it possible to do that!

The reasons for the exclusions:

Nemesis is the only Trek film I left the theater from seeing and couldn't recall a lick of score from. Sad. :-(
(no need for any prompting, Yavar, it's on my "to do" list to give the score a chance outside the film)


TUC
Aside from the opening closing credits cues, there are no other consistently enjoyable cues (as in a cue from start to finish; partials don't count for me here).
